Ah, those Giffen and the Bierbaums Legion years were full of that kind of stuff. Lightning Lad being found to really be Proty in disguise. How about Shvaughn Erin, longtime girlfriend of Element Lad? She was revealed to be a man who had been taking drugs to make himself into a woman, and it was revealed that in the end that didn't matter to Element Lad, who was bi.
Comet actually got a post-crisis resurrection in Peter David's (now all-but-forgotten) Supergirl series. Now that was also a creepy book... especially the history of Linda Danvers.
What's funny is that even though he was just completely written out after being a major bit player for years, I don't remember much uproar over the death of Wondergirl(Troia, whatever)'s husband.

I remember some kind of child abuse awareness Spider-Man comic being talked about, where some creepy dude tried to molest Peter Parker.
I think Mark Millar was going to bring him back and call him "The Buggernaut."
