Other readers/posters can correct me if I'm wrong, but re: your question about the bees.
I believe the idea/plan is to inject them with the alien virus (which will make humans hybrids, and thus immune to the colonization effort by the aliens) - the bees then go out and pollinate, humans eat the pollinated food, and eventually all humans (or a large poriton of them) are immune from any kind of colonization effort.

Yep - I thought both answers (bad bees spreading alien virus, good bees saving everybody) were possible. As I said in the review; neat-o scene, even if I had no idea what was going on.
Along similar lines, I guess the Well-Manicured Man is supposed to commit suicide in that one scene in the alley, but he also indicated that he had signed his own death warrant (or something to that effect) by helping Mulder, so it seems possible that his car was sabotaged by the Syndicate.

The movie is very sloppily scripted. In the commentary, Carter claims that he wrote in in 9 days during a time when he was also very busy working on both the X-Files series and Millennium simultaneously. Not that he admits there's anything wrong with the screenplay, mind you.
