Tastes change and I don't think I could list a top 3 ever, let alone one that would remain constant.
However, I don't think that anyone coudl complain legitimately about one such thread annually....
.... for those interested, check out what people were saying in equivalent threads during 2002 and 2003!

#1 is Today by Smashing Pumpkins
#2 and #3 have yet to be determined. Too many good songs out there that could easily fill the spots, but Today is definitly #1

1. Vivica by Jack Off Jill
2. Morning by Lennon Murphy
3. Tie - Only Happy When It Rains by Garbage or She's Leaving Home by The Beatles
Sorry, couldn't narrow down #3 to just one song.

Big Star - "September Gurls"
Joy Division - "Love Will Tear Us Apart"
Elvis Costello - "(I Don't Want to Go to) Chelsea"
On days of the week with an 'R' in their name, replace the last with "Girls Talk", also by Elvis Costello.

1. Orion - Metallica
2. When The Levee Breaks - Zeppelin
3. Little Wing - SRV
#3 can change depending on the mood I'm in. 1 and 2 have been pretty consistent for years now.

1) Jump - Van Halen
2) Born to Run - Springsteen
3) Always on My Mind (abbreviated version) - Pet Shop Boys
But really, there are too many others, not to mention classical music!
