I know Mulder said they didn't take it because the aliens didn't think the baby was special. But the baby obviously is. So, why didn't they take the baby that will be there down fall? (I mean just to be on the safe side.)

here's something to consider....
all that information came from Krycek. can you trust it?
Kycek was my favorite X-files character but I never believed a word he said. Billy Miles was probably just trying to kill Krycek that whole time and it just appeared that he was chasing everyone. Perhaps he was trying to protect Scully from Krycek? If Scully's baby is going to be the alien's downfall (special or not) why would Krycek want it dead if he was supposedly working against the aliens?

Here's a theory (kinda out there though) that I made in another thread:

Perhaps the baby IS a super-baby, and the replacements just want to control it, not kill it. Also, that Mulder is currently a replacement/replicant and that's why they didn't need to take it. He showed up this season like Billy Miles, after being dead, and regenerated. What was Mulder's "well, you guys interrupted the process just in time, so I'm not an alien" excuse, or whatever he said (I don't remember exactly)? It sounded like a lame excuse. Damn, I should have taped it. Maybe the aliens left because the Mulder replicant was there to watch over the baby.

Also, at the end of the episode, when Mulder found the Lone Gunmen bringing the gifts to Scully, they made a point of saying how amazing it was that Mulder found Scully, without having directions from anyone. He wouldn't need their directions if he was a replacement, because the other replacements would tell him where she was, and he made that comment as an excuse. The symbolism could also support that the baby is a super-baby, maybe a saviour to help the fight against invading aliens?

I know, kind of stretching things a bit.

What the heck is going on over at the X-files?

This story line sounds kinda silly...I guess that's why stopped watching a few years ago.

I agree with garmonbozia. I also figured that the alien replacements weren't "as bad" as we thought. Since Krychek was the one who who had been leading them to think that.

My perception of this shifted as soon as the alien replicant cop lady said "This baby WILL be born." And then the way they all came to watch and protect over the birth supports this.

I think they were protecting Scully from Krychek and the bad FBI guys (who are replicants but maybe they are on an evil side.)
