Always good to have Snart in the mix, but Barry still hasn't learned shit about time travel in three years. Hmm, everytime I travel back in time I fuck up the present/future. What's my plan? How about travel back in time and partner with someone to change the future? I'll just bring him back to this exact moment and nothing will go wrong. Genius!
Good call on the transmogrifier swap. If that's what happened it had to have happened much earlier like stiger said, and not during the climax. I thought it was odd that HR wasn't on the roof. They did lay it on pretty thick with HR not adding much to the team the last few episodes. Also, it true, they pulled a page right out of the Walking Dead's playbook. "Let's give this B-character a touching moment 45 minutes before we kill him."
So did Cisco make a second transmogrifier? One for HR & Iris? They would need two to make this plan work.
If the swap happened much earlier, (i.e. Iris as HR gave up the E2 location and Savitar took HR from Earth 2) that would mean Iris was masquerading as HR on Earth 1. So she made the plea to Tracy to join Team Flash and the freakout/goodbye to Cisco doesn't make much sense. Joe looked distraught on the roof, so if this was the plan, he clearly wasn't in on it.
Lastly, King Shark!
Yeah, she wasn't looking too hot in this one. Her giving Barry the Dominator tech was pretty stupid though. You saved a criminal's life...here you go!

Plus, it would mean that Iris voluntarily allowed H.R. to die in her place. That would be a pretty shitty/uncharacteristic thing for her character to do.
The switch almost certainly happened during the shooting scene. Savitar dropping Iris and running to the other side of Flash, with Flash's back to Iris was pretty obviously framed in a way to allow a switch. Possibly aided by Jesse Quick or by Gypsy. I'm leaning toward Gypsy, since she originally wanted HR dead and would be the most likely to agree to helping him to that end.
I'm anxious to see how they resolve this.

H.R. found love, it wouldn't make sense for him to essentially commit suicide. If he did we'll watch a video will from him next week.

Eddie was in love with Iris in Season 1 and literally committed suicide for the greater good.
Ultimately, I think the best plan would be for Jesse Quick to have switched places with Iris and only pretended to die, letting the blade phase harmlessly through her. Then let Barry continue think Iris is dead (because what he knows, Savitar knows) until he is able to defeat Savitar. Then reveal Iris is still alive.

So Joe told Iris about a time when they stopped eating out FOR A MONTH to save money for college, then he took SOME of that money and went on a cruise.

One of the "future headlines" they were tracking on the board was JOE WEST HONORED AT CITY HALL. Did that ever happen? If not, I wonder if Joe sacrifices himself somehow in the finale.

Julian is probalby the best theory for all the reasons you mention. Not to mention nobody (the audience) missed him nor anyone on Team Flash apparently.
He only exists because of Flashpoint. He has plenty of hate for Savitar as much as anybody and nothing to lose. So to take out Savitar and Julian would button up Flashpoint pretty good.

Julian has never been a constant since his introduction. From what I have seen he is listed as a guest very time he does appear. So why is it noteworthy when he does or does not show up?
That said, I sure hope not they have Julian save the day. Without any setup that would be a pretty lame way to end all this. At least if it was HR there is some logic to it presented in the episodes leading up to the reveal.
