Re: Favorite sequence in a Marvel movie?
Marvel licensed the Transformers brand though, and the animated movie was based on the animated TV show, not the comic. I don't think many, if any, think of Transformers as a "Marvel" brand.
I mean, Marvel also licensed Star Wars back in the 80s for comics, and are making new Star Wars comics now, but nobody would consider Star Wars to be Marvel.

That part in The Winter Soldier that starts at the opening titles and ends at the closing credits.

X2.
Wolverine stabbing the guy through the fridge and unleashing hell in the X-mansion.

Yeah, I still think Wolverine going apeshit in X2 during the mansion raid is one of the best scenes. Close follow ups have already been mentioned (Boat scene in Winter Soldier, Airport fight in Civil War & Club scene in Blade)

This might be a strange answer but the opening credits sequence for Guardians of the Galaxy. I don't know if it was the song or Pratt's dancing skills or both but it brought a smile to my face and perfectly set up the rest of the movie.

I've always enjoyed at least three of Marvel's "musical" bits, including this one, the Iron Man 2 opener, and that big WWII montage in the first Captain America.
