I don't know if he was fired but Owen Wilson was supposed to play the Matthew McCanaheuy agent role in Tropic Thunder until he went to rehab.

Marlon Wayans as Robin in Batman Returns.
From the “Batman Returns" wikipedia:
The studio desperately wanted Robin to appear in the film. He was originally supposed to appear in the original film, though Burton and Hamm convinced Warner Bros. otherwise. Waters found writing the character very hard, because “Tim and I personally hate him, he’s just the most worthless character in the world, especially with Tim’s conception of Batman as the loner of loners."[2] Waters had visioned Robin as the leader of a street gang, though before he was written as an African American, to which he forms a “hard-edged" relationship with Batman.[2]Batmobile after Penguin wrecks it. Waters quoted that the costume was to be “an old-fashioned garage mechanic uniform and it just has an ‘R’ on it."[2] There was also to be a scene where he drives the Batmobile in the same manner he does in Waters and Burton argued that there were too many characters in the script and then visioned another version of the character. He was then written as an intelligent African-American working in an autoshop garage. He was to supposedly fix the Batman Forever, which Waters feels, “they [the writers of Batman Forever] ripped me off! They didn’t even give me free popcorn for that!"[2]Marlon Wayans was cast in the role and was even paid with a contract of two films. He was initially cast in the role for Batman Forever but Wayans later said, “They decided they wanted somebody white," which would turn out to be Chris O’Donnell. Wayans was paid for both films without having to do any acting.[9]

I like in the Megan Fox blurb they write that she was fired for comparing "director Michael Bay to German dictator Hitler." I understand the point of indicating that Michael Bay was the director, but the need to specify which Hitler seems to be overkill.

Andy Dick talked about how he was supposed to play Mugatu in Zoolander on Stern once but was replaced/fired because he he was ordered to go to rehab during the time of filming, he was given a cameo though.

I remember hearing Christian Bale was fired from "American Psycho" for Leonardo DiCaprio who backed out the role was then offered to Ewen MacGregor who had to dropout because of Star Wars and Bale was rehired.

The article actually gets some things wrong regarding Townsend and LOTR. He was still cast as Aragorn when production began, and scenes with him in the role were actually filmed. It was only then that Jackson etc. realized he just wasn't going to work in the role. Viggo has talked about getting the phone call and basically having to decide within a day or two whether he wanted to make a commitment to go live in New Zealand for 3 years. His initial impulse was to turn it down, but his then-teenage son told him he'd never speak to him again if he did.
Also interesting: the night ROTK swept the Oscars was the same night Charlize Theron won Best Actress for Monster, and Townsend was there in the audience as her date. Must've been a bit awkward!

Not really fired but there's an interesting story regarding Johnny Depp and The Matrix. Apparently he was offered the lead in Speed but turned it down. Then the Watchowski's wanted Depp as Neo but WB said they wanted someone more bankable like Val Kilmer or Brad Pitt. However, Keanu Reeves' popularity thanks to Speed is what helped him land the lead in The Matrix.
