DVD Talk Gold Edition
The Sting used a Universal logo from the 1930s.
CQ used a retro American Zoetrope logo that was used on only a few (two? three?) of Francis Coppola's films back in the late 1960s (CQ was directed by Roman Coppola as an homage to 1960s sci-fi movies, particularly Barbarella and Diabolik).

But during Ocean's Thirteen they actually moved graphics over the logos, almost totally obscuring them at times. I couldn't think of another example that did something similar.

If I recall correctly, and I may have missed someone mentioning it, but anyway...
In the Burbs, the shot zooms into the neighborhood after the Universal logo. I know Back to the Future III showed the classic Universal logos like some other movies, but that was for the Universal 75th anniversary.

Seems like Fox does this often lately. Can't remember which ones, one has logo freeze over/turn to ice.
Ben-Hur (1959) - Don't know if one shot or not. The lion doesn't roar. Lion appears to be looking at something in awe or in respect.

I thought one of the coolest changes was in Go with the flashing colors to simulate a rave.
I think Warner Bros. changes the logo for all of their big movies. I'm pretty sure they did it with Batman Begins.

I can't remember if it was just the animated dvd screens or if they also did it in the movie, but FROM HELL had a cool thing where the Logo was slashed and falls to the ground as if slashed by Jack the Ripper. It's quite creepy.

Xanadu has a variation on the Universal logo.
Thank God It's Friday has the disco version of the Columbia logo.
I think Batman and Robin has the Warner Bros. logo morph and freeze into the bat symbol.

All three Ocean's movies did something to the WB/Village Roadshow. The first was just a cool blue-ish coloring and the second had trippy color variations (can't recall what the style is called).

A friend of mine told me a couple of years ago that he once saw a Tri-Star movie with the horse falling down or crashing in to the camera or something, and a voice saying, "Fuckin' white horse"... he thinks it was either a Richard Pryor or Eddie Murphy movie...
Of course, my friend's crazy, he could have made the whole thing up.
Anyone know what the hell he's talking about?

Most memorable for me as a kid was Cannonball Run. It's the 20th Century Fox logo. And in the middle of all the fanfare, a couple of cars - one of them a police siren - start chasing each other around the logo, crashing into the floodlights...
