The function of the One is now to return to the Source, allowing a temporary dissemination of the code you carry, reinserting the prime program. After which, you will be required to select from the Matrix 23 individuals - 16 female, 7 male - to rebuild Zion.
In fact, I've just been watching The Matrix again, and I realized that the Morpheus made a fairly specific reference to the previous "One" without even realizing it. Here is what he said:
...there was a man born inside who had the ability to change whatever he wanted, to remake the Matrix as he saw fit. It was he who freed the first of us, taught us the truth...

My point was that Neo wasn't going to be one of the 23 picked FROM the Matrix. Neo was already flushed out of his pod that was connected to the Matrix.
"The One" comes out regardless of who starts up Zion due to the "systematic" anomaly of the Matrix code. The legend of "The One" that kickstarts Zion is what Morpheus is referring to. Sure, I would expect those of the next 23 to pass the legend of the One down to the next generation to give them some form of hope to strive to take down the Machines by finding "The One" again.
Before Neo, Morpheus went through quite of few "potentials" before he came across Neo, who proved to be that "One" for the sixth iteration of the Matrix.

I swear the more I think about these movies the more I dislike them.
I get all the stuff that has been written here for the most part but I kinda just liked the action part of this movie. I guess I know that when I finally have all 3 and my wife sits down to watch them all.....she'll ask so many questions that one of us will have to die that night. Toss up as to who it will be.

the one does NOT come back to zion with them. the newly freed 23 do not need a One to teach them the ways of things, that is what the entire "Prophecy" trash is for.
if the One DID come back with them, he would bloody TELL them that its a mean circle-jerk and how to deal with it.

Second, you don't know, and therefore can't say with absolute certainty what might or might not have happened if Neo had chosen to follow the Architect's plan. And, since he didn't, but instead chose the other door, we'll never know what might have happened.
Third, I've read the transcript of the conversation between Neo and the Architect about a dozen times, and the implication is clear to me that (at least in the Wachowski's vision of all of this) the One WOULD go to Zion with the 23. As far as the "he would bloody tell them that its a mean circle-jerk" comment, I couldn't disagree more. If Neo had chosen the other door, it would have been because he had consciously chosen to agree with the Architect's plan, and accepted it as the right thing to do (saving the Matrix). Why, after making that decision, would he then want to risk destroying what he had just saved? It would be completely inconsistent behavior on his part.
