I'd probably go with Scorsese/DeNiro.
Another great team that probably did more to shape movies than anyone else would have to be D.W. Griffith and Lillian Gish.

Another vote for David Lynch / Kyle Maclachlan.
Christopher Guest and his entire cast(s)?
Quentin Tarantino and Samuel Jackson might be elligible if they make a few more films together.
Todd Haynes and Julianne Moore seem to have a good thing going.
