All excellenct choices. Unfortunately, not all of mine below might fall into the same class as "Singin' in the Rain" or "Gadfather" overall. However, those also deserving "Honerable Mention" in terms of individual scenes might include (sorry, I took some liberties with the 3 minutes rule):
The final act of "Silence of the Lambs" when Clarice is fumbling her way through the dark. You first felt as if you were there with her; and later felt as if you were there with the killer as the POV shifted.
The last two deadly sins as they unfolded at the end of "Seven." Tense. Decisions...decisions.
The Bill Murray/Chevy Chase "just playing through" scene in Carl's apartment in "Caddyshack." Up to then, Murray and Chase weren't exactly the best of friends in real life - much of the scene was improvised, as it had only been written earlier that day.
The Vader/Obi Wan lightsaber duel in "Star Wars." Simply beautiful, albeit tragic. Laid the foundation for the events of the next two films.
The opening chase scene of "Raiders" once Indy grabs the statue. Now that's how you write an action scene!
Richard Dreyfuss' difficult decision at the end of "Close Encounters." Very cool use of emotion, SFX, and storytelling.
That last conversation between father and son in "Happiness." Feels like a kick to the stomach - you're forced to hang on every word as its spoken.
Too many scenes to name in "Pulp Fiction" - I'd probably go with the "Royal with Cheese" conversation or the cardiac needle scene. Excellent writing from start to finish.

Heh, I always get chills when I watch the "Life is like a mop" scene in UHF...
Also, the "You can't handle the truth!" in A Few Good Men is great.
And my all-time favorite..."It's 106 miles to Chicago" from The Blues Brothers. Classic movie.

Also:
- Round 1 of Rocky (literally 3 minutes)
- Bill and Ted's Science Project at the end of the Excellent Adventure
- Russel coming to William's house, thinking he was going to see Penny in Almost Famous
- Last scene of Field of Dreams (dude, you know you were crying)
- First Bullet Time (Keanu on the room) in the Matrix
- Bruce Willis' realization in Sixth Sense.
But the best of this bunch would have to be Young Vito Corleone killing Fanucci in Godfather Part II.
