I read an article that put the prequels in a different light for me (http://www.starwarsringtheory.com/ a lengthy but fascinating read), so I think I'd like to own the prequels on BD to complement the despecialized editions I have of the OT. As far as I understand it, the PT set currently available doesn't have all the extras from the complete saga set, right? Does it have any extra discs at all? I notice that Best Buy has individual episode steelbooks that might be fun to get, but if it means losing extras from the PT set, which has already lost extras from the complete set, I may just split the difference and buy the PT set.

The complete saga is missing many extras from the individual PT DVD's. If starting from scratch for the PT my recommendation would be to get the PT trilogy BD set and pick up the each of the original PT 2 disc DVD sets. Those PT discs should come real cheap. If there was any PT extras new to the complete saga, they are probably not as good as those in the DVD sets. The Episode I doc is especially good despite the movie being what it is.

I didn't necessarily say I wanted all the special features, just the most bang for my buck. The individual PT releases at Best Buy are $15 each, whereas the PT box at Amazon is $35. If there's no difference in special features between the individual releases and the box, I might opt for the individual releases because they're steel books and that could be cool. If the box had more special features, then less money for more content wins out over packaging.

Yeah the PT DVDs each came with a bonus DVD that had deleted scenes and stuff like that. (At least the original pressings of the two-disc sets; these things got so many releases that I can't keep track of them.)
Then the blu-ray releases came out, and very few of the special features from the DVD carried over. Also, the blu-rays themselves are pretty much barebones (I think they have commentaries) with the bulk of the special features presented only in the 9-disc collections of the "saga." The "trilogy" blu-ray sets don't carry over any of the special features from the 9-disc set. Basically, anything blu-ray outside of the 9-disc sets will be barebones.
So if you want everything, you need to own 2-disc prequel DVDs and the 9-disc blu-ray set.

But seriously, best bet is a combo of the BD trilogy (or the upcoming steelbooks) combined with the second DVD discs from the original DVD releases. A simple, rather complete, 2 dsic combo for each movie.

Bear in mind also that Lucas made further changes even to the prequels on future releases like the Blu-rays, so the DVD versions (which were still changed from the theatrical cuts in some cases) are also different (puppet Yoda, among other things).

I decided to wait, I'm guessing when The Force Awakens comes out on BD there will either be deals on the existing sets, or a re-release, possibly with digital copies included.

I'm sort of hoping that if the original Original Trilogy is released that they'll be available separately as well as in a box set. Preferably I'd rather buy them all separately as I hate buying box sets when I know they'll be incomplete. Plus I'd rather not own the Prequel Trilogy at all.

My desire would be that they release these movies so that film-specific special features are included on the movie disc itself. I would like to able to watch the movie, then watch the deleted scenes without having to get up and change discs.
Fingers crossed that the next release does this, and includes all of the stuff from the DVDs as well.

I have the original trilogy DVD box set from 2004 that has Empire of Dreams. I presume that's the special edition?
I also whored myself out to the original theatrical cut individual DVD releases of the original trilogy. I believe that came out shortly afterwards.

And finally I picked up the complete saga on BD 4 years ago.
That covers pretty much everything right?
