Top 3 game music all time (bonus points for 3 different generations)
My absolute favorite game soundtrack of all time is the 1989 (1991 us) Sega Genesis game Sword of Vermilion. The game was only average, but god that soundtrack. Just 3 small samples of game bliss for me....
On the NES I remember like it was yesterday turning my tv up to max volume when my friend brought over Batman.
and more modern, you have to give a nod to Halo 3.

1. Donkey Kong Country - Aquatic Ambiance gets me every time
2. TMNT - I still hum the start menu randomly and it will take me forever to realize where it's from
3. Super Mario 64- Dire, Dire Docks has the same effect of AA, takes me back to playing that game in middle school for hours.
Honorable mention
Marvel Vs Capcom 2 - There's like 3 songs in the game, but all are instantly recognizable and catchy.

Let's see...
1. Skyrim (360) (awesome soundtrack, and yes I did buy the 4 disc autographed collection, completely worth it)
2. Quake (PC) (Nine Inch Nails did the soundtrack and it still haunts me.)
3. Y's Book I & II (TG-16) (The Turbo Graphix/Turbo Duo system had a ton of good tracks but this one was the best of the bunch)
Honorable Mentions (no particular order): Legend of Zelda (NES), Final Fantasy (any really), Halo 3 (360), Fable (I-III), and Silent Hill (again, pretty much any).

1. Advent Rising -- game had one heck of a beautiful score. i hate that the trilogy was cancelled
2. Dark Souls 1 -- Some of the boss fight music is unforgettable for me
3. Quake -- I am a big NIN fan and the soundtrack made by Reznor was awesome. It was also cool that the ammo packs that contained nails had "NIN" on the box.

Hmm, I change my last answer to Street Fighter 2. The music in each of the stages is pretty iconic.
Plus, Guile's theme goes with everything.

Morrowind - Opening theme is probably my favorite game track of all time
Final Fantasy VI
Halo - Not a franchise fan but can't discredit how much the music added to the first Halo
Honorable Mention - Kingdom Hearts 2 (love that traverse town theme)

It's funny, I was just thinking about this last week.
My favorite individual tracks...
1. Double Dragon "City Slums" (Stage 1 Music)

I can't really think of any other soundtracks that really got my attention, although I guess I loved the music in Bioshock and Fallout 3 in particular, even if there wasn't enough of it.

Don't know if I have an absolute favorite list, but here are the ones I really enjoyed
Outcast - One of the first games I can remember that had an orchestral music score.
Inca - Lots of pan flutes and similar period instruments
Planescape: Torment - Great work from Mark Morgan. I particularly loved Dionarra's Theme.
and for something recent, Thomas Was Alone
