My personal favorites:

Cool wolverine short story. He gets attacked and a kid saves him until he can heal himself. Then wolverine does what he does best.

Generation X Ashcan- Jim Mahfood guest draws and writes and feels like a fun cool take on mutants. Punk rock-ish but with a sense of humor. Like the style and the look and everything.

Just a fun superhero story.

Hellboy - short story that takes place in hell. Feels like a charles dickens story.

Always loved GI Joe 21, the silent Snake Eyes story.

James Robinson's Starman had a ton of single issue stories between the larger narratives, but I'm not sure which one is my favorite. Same with Planetary.

Astro City is full of great one shots, but oddly enough the best might be that #1/2 that was included with, I think Wizard magazine.

Alan Moore's Whatever Happened to the Man of Tomorrow was technically published in two parts, but is still a great story.

I also love "For the Man Who Has Everything," which is reprinted in the same trade.

Waaay back in 1984, Amazing Spider-Man 248. The Kid Who Collects Spider-Man.

The first Arkham Asylum graphic novel, where the Joker is explained as someone who is how he is because he has no way to filter out what is going on around him. An ADHD diagnosis long before it was a popular diagnosis from the medical world.

Superman 64 - Metropolis Mailbag. Once a year, Superman reads his fan mail. I love stories where Superman is forced to confront something that his super powers have no assistance with... like explaining to a boy that Superman can't cure dad's cancer.

I found the one below for $.50 at a fleamarket. 80's one-shot that ties 3 generations and a possible fourth against an undying threat.

The one I always remembered was the teen suicide issue in The New Mutants #45. I also loved the silent interlude issue of G.I. Joe #21. First issue I ever bought of that series.
