Dolby Digital acting weird

This might belong in the PC forum but I thought I would start here first.
Problem:
This doesn't happen in all movies, but when watching a movie I get a period where the sound stops and restarts. The most commom movie this happens in is The Matrix, also T2 Ultimate Edition does it. Watching the receiver the display shows it whiching form DD to Pro Logic and back. It always happens in the same place and when I rewind. I have checked for scratches, dust, cable interferance, and just about anything else that might be conflicting.
My Setup:

Abit BX6 2.0
512MB Cas 2 (PC-100) Ram

SoundBlaster Live Value
-connected to a Yamaha RX-V596 and
-JBL 100watt Sub and Satellite, and JBL pro

The reason why I came here is because the Yamaha receiver is new and I didn't have these problems with my old receiver(AWIA). I am hoping it is not a defective receiver!
The DXR3 is connected directly to the Yamaha threw a digital coaxial cable.

I'm not quite sure what "layers" means.
If you are talking about the dvd format themselves, I guess that is possible.
The matrix is dual-layer format.
T2 - the movie part is on its' own disk.
It does it in DUNE as well and it is a single layer.

When a disc is dual-layered, it means that a side of the DVD actually has 2 layers which is why it can hold so much data.
When the laser finishes reading the first layer, it then refocuses deeper and reads the second layer. The switching from one layer to the next sometimes causes a minor blip to occur on some players which can be seen as the audio dropping out and the picture freezing momentarily.
