Batman Begins presented the studio logos in black & white.
The Dark Knight recolored the studio logos in a blue shade.
Minority Report made the studio logos extra grainy, blue-grey, and added an underwater effect over them.

Just got out of Orphan a short while back and they had this cool thing where the WB and Dark Castle logos were splattered in various colors like sploches of paint.

It's not a film, but Matt Groening spent his own cash on changing the 20th Century Fox logo to 30th Century Fox for Futurama. Fox didn't like the last-minute idea but when they saw it they absolutely adored it, of course.

The Universal globe was replaced with Mars on Doom.
Say what you will about the rest of the movie, but the entirety of Dr. Seuss' The Cat in the Hat is visually stunning, including some wonderful, Seussed-up Universal, DreamWorks and Imagine logos.
One of my disappointments is that they didn't recreate the WB logo in red spraypaint ala the V spraypaint symbol in V for Vendetta.

In The Geisha Boy, when Jerry Lewis is looking at Mt Fuji, it turns into the Paramount logo.

I forgot (might already be in the first pages of the thread), in Sunshine, they run the Fox Searchlight logo backwards so that all the lights go out one by one.
Nobody seems to mention this in these threads, but Day After Tomorrow has the FOX logo go dark and thundering.

The Fortune City link has all the movie variations I can remember. In the MTM Enterprises section they missed the one from the last episode of St. Elsewhere, that had the MTM cat laying on its side, unconscious, as an electrocardiogram beeped until it flatlined, indicating the cat was dead.

I remember listening to the commentary on The Crimson Rivers and the filmmakers said that they were the first film to manipulate that studio's logo.

Sunshine used a cool effect where they reversed the 20th Century Fox logo and zoomed into the sun.
