Lord of the Rings (Extended Edition Trilogy)
Still the best DVDs ever, in my opinion - no other release can match the quality and presentation of films, sheer volume of fascinating extra features, and display-worthy packaging.
Seven Samurai (CC 3-disc)
If LOTR didn't have the advantage of developing DVD extras during the filmmaking process, I believe this would be the greatest DVD ever.
Brazil (CC 3-disc remastered)
Until the Seven Samurai re-release, this was the crown jewel of the Criterion Collection.
The Double Life of Veronique (CC 2-disc)
A haunting film with perfect packaging, great extras, and a beautiful companion book full of essays, which a movie like this actually warrants.
Batman Begins (Deluxe Edition w/ comic book)
The only way this could be better is if the outer packaging was nicer, but the comic book reprints really seal its inclusion on this list.
X-Men 1.5 (Steelbook)
Without the steelbook, it's just a nice special edition of a really good superhero movie, but the awesome steelbook packaging cements its position here.
X2: X-Men United (Steelbook)
Ditto to the X-Men 1.5 comment, except that this is an ever better film than the first one.
The Office Season 1 & 2 (Limited Edition Severance Package)
These DVDs of possibly the best current comedy on television are spectacular, with more worthwhile extras than most shows get on DVD (the deleted scenes are gold!). The Dunder Mifflin gear included in the Severance Package are a real treat for serious fans - especially the Dwight business card with working phone number.
Almost Famous: The Bootleg Cut (3-disc Special Edition)
This is a really wonderful film, made even better by the "bootleg cut" and presented beautifully with cool extra features, but the included Stillwater CD really puts this over the top.
Bruce Lee: 30th Anniversary Collection (R2 Hong Kong Legends Box Set)
If I'm allowed a non-region 1 set, this one is a favorite with gorgeous packaging, nice releases of all of Lee's hong kong movies and some very cool features (along with some filler, admittedly).
Still the best DVDs ever, in my opinion - no other release can match the quality and presentation of films, sheer volume of fascinating extra features, and display-worthy packaging.

From my collection, I would say:
Apocalypse Now: The Complete Dossier
I consider this an inferior release, due to the fact that it didn't have the Hearts Of Darkness movie or any preservation of the workprint. However, I absolutely admire the simple packaging, that opens up to that image of brando pouring water on himself. The fact that I have the aforementioned two missing components (just no acquired legally) cements this package as one of the greats in my collection.

Gollum: Creating Movie Memories
Featured as a bonus in the LOTR Two Towers Gift Set, the packaging, highlighting a worn book with a faux pencil sketch of Gollum on the cover, is just excellent.
LOTR: The Fellowship Of The Ring Gift Set
I respect any company that produces a set where you get a four-disc edition stuffed with extras, a magazine, bookends and trading cards.
Monk Season 4 Emmy Set
Terminator 2 Ultimate Edition
Aside from the fact that it's the best DVD bargain I've ever gotten ($5.99 sealed at a Loblaws in Mississauga, with steel case not even smudged), it's got a plethora of features and just damn cool packaging.
