In every Star wars film, when there's that pause or silence and blackness, then BAM the enormous Star Wars logo turns up and begins scrolling up the screen, along with John Williams' music... perfect.
Also, in Episode IV, when the opening blurb's done, and the huge fuck-off Star Destroyer comes over your head... that's big too, and man, that's good.

The last 20 minutes of United 93 grab you by the groin and don't let up. I was literally dead silent and slack-jawed after finishing it. No crying, no gut reaction, just staring at the credits.

Climactic massacre/baptism intercutting in The Godfather
Jake la Motta vs. Wall of Prison Cell in Raging Bull
Final 10-15 minutes of United 93 (already mentioned) and Brokeback Mountain (just as; if not more, powerful)

Yeah, The Fountain was a great movie! I just love the part where Jackman's character confronts the Mayan priest (if you describe it sounds really cheesy) and the soundtrack really packs a punch at that point. The opening scene of Raging Bull.
Black Hawk Down - The two Delta men trying to secure the crash site.
Last of the Mohicans - The last stand off, no dialogue, just pure violence and emotion.
Memento - Teddy telling the protagonist the 'truth.'
The Good, The Bad & The Ugly - From the grave search to the trio shootout, once again a powerful soundtrack by Morricone.
Good Morning, Night - The montage scene with Pink Floyd soundtrack.
Ivan's Childhood - The last scene with the running across water.
Rocky - You know the one.
Aliens - The introduction of the queen. *heavy breathing/hissing*
Rumble Fish - The last shot with the beach scene.
The Return (Zvyagintsev's film) - The opening credit scene.
Revenge of the Sith - Guilty pleasure here, the order 66 or something.
End of Evangelion - Oskar's stance.
I better stop here.

I'm very excited to see so many replies with The Fountain in this thread.
Here's a few from me (kinda spoiler-ish, but not terrible):
Oldboy - the revelation.
3-Iron - every single non-spoken minute of the film.
Green Mile - Coffey's arrival at the head warden's home (and the primarily scene with Mr. Jingles).
Third Man - Welles' emergence.
Whale Rider - entire conclusion. One of my favorites.
The Descent - The dynamic shifting "retaliation" at the end.
Gladiator - falling of the masses of flower petals in the arena at the conclusion.
American History X - Yeah, THAT scene starts a waterfall that doesn't stop until the end credits.
