Hm.. Critters maybe. 1st two movies has the alien bounty hunters as the good guys. 4th movie has one of them as an evil corporate bad guy.
But I'm not sure if this qualifies since they're not the real main characters in the movies.

In Revenge of the Nerds 2, Ogre, who was against the nerds in the first film, joins them.
How about the Austin Powers series? He's good and bad in all of them.
