I keep thinking about the control room at Zion, with the cool floating controls and clean rooms. Perhaps it is not a physical room at all, but a program from which the gates to Zion are monitored? Nothing do to with the Matrix itself, mind you. Just a graphical interface that is accessed by being 'wired.' Nowhere else in Zion is there an area as squeeky clean and bright as the control room, nor controls that resemble the 'Minority Report' syle that was used. It is more like the clean slated training programs we've seen before in the first film.

Actually, I believe they showed the people who were operating teh control room sitting in their chairs wired up so yes, the control room itself in it's squeaky clean whiteness appeared to be a matrix/construct based area.

You can think of it this way.. The Zion control room is the Linux to the MicroSoft that is the matrix. ;)
