What could be the problem?

That could very well be a layer change, if it happens sometime into the movie, that is prolly what it is. some movies take a few seconds to make the layer change just my 2 cents

Ah, but it happens more than once. Last night, I was watching a movie, and about an hour into it it would pause for a sec...then ten seconds later, pause again...then a few seconds later, pause again...then maybe a minute later, pause again.

Strange thing is, I just stopped the player, took the DVD out, put it back in and everything was fine. Maybe it's just dust or some debris inside the player? Is there anything I can buy/do to help?

Its quite pssible you were sitting on the remote during a layer change.
